Add too-short sequences to new exclude.txt

This depends on changes in #43 that introduce the new, automatically generated exclude.txt file.

Instead of silently dropping strains with insufficiently long sequences, add them to the exclude.txt with a comment describing why they were dropped. Downstream, augur will filter out these sequences as part of the ncov build.
