First of all, I would like to sincerely thank you for developing such a useful toolbox! During the process of using it, I encountered a few minor issues and would like to seek your guidance.
Initially, when I ran the command, it executed successfully:
At this point, I successfully created the ext_tables folder under /public/home/zhanglj/Squeezemeta_20240108/FQ1toDJ/allshotgun (using the default Metacyc results). While 78 bins were selected, only 24 bins appeared in iTOL. I am unsure of the reason behind this discrepancy.
Additionally, when I tried to open the heatmap_abund.txt file in iTOL, I encountered an error. After inspecting the file, I found that there are indeed some issues with it (I have attached the file for your reference).
2)Although the above worked initially, I later deleted the ext_tables folder and followed the tutorial again, using the KEGG classification and providing the functions.txt file. I then reran the command with the following parameters:
Dear Professor,
First of all, I would like to sincerely thank you for developing such a useful toolbox! During the process of using it, I encountered a few minor issues and would like to seek your guidance.
Initially, when I ran the command, it executed successfully:
(squeezeMeta) [zhanglj@admin FQ1toDJ]$ which sqm2itol.pl
~/miniconda3/envs/squeezeMeta/bin/sqm2itol.pl
(squeezeMeta) [zhanglj@admin FQ1toDJ]$ sqm2itol.pl /public/home/zhanglj/Squeezemeta_20240108/FQ1toDJ/allshotgun

heatmap_abund.txt
2)Although the above worked initially, I later deleted the ext_tables folder and followed the tutorial again, using the KEGG classification and providing the functions.txt file. I then reran the command with the following parameters:
sqm2itol.pl -completion 50 -contamination 10 -classification kegg -functions /public/home/zhanglj/Squeezemeta_20240108/FQ1toDJ/allshotgun/functions.txt /public/home/zhanglj/Squeezemeta_20240108/FQ1toDJ/allshotgun
However, an error occurred during execution. The error message is as follows:
