For the command 'asanovo train --validation_peak_path validation_spectra.mgf training_spectra.mgf,' where are the models trained with my own data saved? How can I specify the directory and name for the model I choose?

You can specify the model file name during training using the --model argument. I agree that this is currently a bit confusing in the documentation, as the help message refers to specifying a model for inference only, but this is the same command-line option. We'll update the documentation to clarify this.
