Sample files reproducing the issue in Bio-Formats 7.3.1 were provided and are available at inbox/imagesc-99909
The sample data file consists of 2 TIFF files, with the timepoints split across the 2 files. The first file contains 3984 timepoints and the second file contains 324 timepoints.
As the dimensions of the 2 files are different it is not possible to use a pattern file or the FileStitcher to concatenate the 2 files together. Using an OME-TIFF companion file may be an option but would require manual modification of the OME-XML file. Fixing this at the reader level to allow for these files to be read as a single dataset may be the best option.
