System Dashboard keeps being recreated after deletion

In the index controller action, the call to $this->syncAllDashboards(); is forcing the recreation of the System Dashboard every time. Even if the dashboard is manually deleted, it reappears on the next load.

Is this intended behavior, or should the dashboard respect user deletion?

Yes, it's somewhat intentional.

For YAML defined dashboards: It should really be "Reset" instead of "Delete" since the dashboard definition is hard coded and you are expected to fully customize it (rather than delete it).
