Biggest bottlenecks seem to be in merging stage (either pod5 / bam) and modkit. Especially the latter seems very slow.
Test thread increase or dynamic thread based on input data to gain speed.

Another idea to test, assuming this may be going through NFS, would be writing to a local temp dir.
