AutoPopulated database messed up versions

Latest branch of Autolab, local environment
WSL2 Ubuntu 24.04

Steps To Reproduce
Steps to reproduce the behavior:

1. Go to Manage Submissions
2. Click on a user
3. View past submissions

Current behavior
Versions are not in chronological order.
Also, when manually submitting, even if there is an autopopulated submission, it will create a new Version 1.

Expected behavior
Versions should in chronological order.
When manually submitting, it should be a version corresponding the existing autopopulated submissions.

Screenshots

You can see that Version 2 is on Dec 10th, but Version 3 is on Dec 9th.

You can see there are two Version 1's and Version 2's. One is autopopulated and the other is manually submitted.
