The position of the contig on the y-axis does not seem to convey any information. The percent identity of the contig to the reference could be mapped to the y-axis to aid in identifying collapsed repeats.

We also found y-axis shift rather confusing for users and slightly redesigned the viewer. Now all blocks are positioned on the same y-coordinate. We will think about possibility of mapping y-axis with IDY%, however note that QUAST filter all alignments with IDY% < 95%, so the variation in allowed IDY values is rather small.
The range of IDY% in 95-100 is just fine. Correct segments should have roughly 99-100% identity in human. Segments with %identity in the 95-99% range are likely collapsed repeats.
