• Rewrite reconstruction chain organization

  Rewrite the chain so that it can be picked up immediately by someone unfamiliar with the code and chain algorithms. * Solve the duplication seen in some reconstruction tasks * Additionally, the tasks cannot be run independently due to multiple legacy code issues. I will take this opportunity to fix the latter. * Finally, it would be nice to add an example showcasing how the full chain can be run in one-go.
