The column "exclude" is counterintuitive even though the name is correct. I am pretty sure that the users think that the flag boxes are for selecting the files that they want to delete (with the button delete all). Flag the files that you do not want to run is not the most common behavior. Probably people are more used to flag the items that they want to do an action with, instead of the viceversa.
The above is generated by one missing option in the GUI: delete just the selected items. At the moment if I have 60 files and if I want to delete 50, I cannot select all the 60 and unflag the 10 that I want to keep. I have either to delete all and reupload the 10 or manually delete 50 files.

I see your point... the only way I can see now is to create a little link "Exclude some files from processing..." and only make the column appear when clicking that link.
Ok, a temporary fix is the one that I've applied in the code that will be released with next exe. The "exclude" column will only be visible when a link will be clicked, in order not to confuse it with the file deletion.
Could you maybe prepare a short text in the line:
"You may want to exclude certain files from the execution but still include them in the batch in certain particular cases as for example simulation plans, etc..."
