I really think workflows (which are processes configured in a certain way, using entities and outputting entities), the workflow engine used to run them need to be further (and properly) defined. I recommend to have a look at existing workflow description language like Common Workflow Language.

I agree that workflows and the workflow engine would benefit from a
clearer and more formal definition.

Since workflows represent structured processes that consume and produce
entities, explicitly defining how they are described and executed would
help improve reproducibility and interoperability. Exploring existing
standards such as the Common Workflow Language (CWL) seems like a good
starting point, as it already addresses many aspects of portable and
well-defined scientific workflows.

Clarifying this at the schema or documentation level could help avoid
ambiguity as more complex processing pipelines are introduced.
