Ensure unique id after junctools set union

It would be useful to capture an unique id after merging results from two or more junction files via junctools set union. At present ids may be duplicated. One way to do this is to simply use a new unique index. Alternatively we could combine the old indices into the new index, so we can capture some of the history and origin of the junctions.
