Deprecate tools

Hi @bebatut do you know if these tools work with the latest humann / metaphlan versions:

• combine_metaphlan2_humann2
• format_metaphlan2_output
• group_humann2_uniref_abundances_to_GO

otherwise we may deprectate them..

Same for tools that are now elsewhere, e.g. cdhit?
